Data and results

Public, open-access data only. The analysis uses open-access TCGA PanCanAtlas files listed in docs/data_acquisition.md. No controlled-access data and no data use agreement are involved, and raw inputs are not redistributed here.
Work in progress. Stages 1 and 2 are complete; Stage 3 (binding prediction) is pending. Stage 3 results are not yet available, and the study's conclusions depend on them.
Pre-specified plan. ANALYSIS_PLAN.md was written before any prediction was performed and commits to reporting both outcomes, including a null result.
Stated limits. The README lists the study's limitations, including missense-only scope, one disease, one predictor and one cohort, and the comparison caveat if patient-specific HLA genotypes cannot be obtained. No peer review is recorded in this repository.
